It depends on your machine capacities, but :
1. compiz has been develloped for a long time now and is much more fixed
2. kde4 native effects are really ugly and slow on my machine, and need to be improved.
3. i personnally feel kde 4 effects are not very usable : for example,the cube turns in wrong direction while using the arrows hot keys....
I usually don't troll but I really think compiz is much better ... today.

Not trying to troll - it's been a while since I used compiz, but why use it instead of KDE's effects?
well, it has a better decorator.
